When a ball bounces, is this at all due to the repulsion of positive nuclei...?

No, it is the repulsion of the electrons from the adjacent molecules. The 'clouds' of these electrons change shape slightly, and that distortion is how the energy is stored - vaguely the way a spring stores energy when it is distorted - until the ball bounces back.
